Abstract Molecular markers are the newest and the most effective method for measuring genetic variation and Molecular Breeding. In this study we attempted to compare different Cucumis sativus cultivars by two different strategies based on molecular markers. The first strategy relies on Simple Sequence Repeats (SSRs). For this purpose an in silico SSR library was constructed after screening all cucumber sequences deposited in public sequence database. A total of 1149 nuclear and 182 chloroplast SSRs were identified. Further bioimformating analysis of deposited sequences revealed 126 new nuclear SSRs. Ten of them were tested for polymorphisms by screening twenty two different cucumber cultivars and F1 hybrids. As a control, five highly polymorphic cucumber SSRs previously described in the literature were used. It appeared that the cucumber germplasm examined in this study have a rather narrow genetic base. The second strategy relied on the use of disease Resistance Gene Analogues (RGAs), as putative molecular markers suitable for discriminating resistant and susceptible genotypes. For this purpose NBS containing regions from tow different genotypes (Knosos; SMR18) were cloned in order to compare nucleotide polymorphisms in putative RGA loci.
