Title Use of microscopy and image analysis tools for the reconstruction of developmental cell lineages

Abstract A long-standing question in biology is how one cell, the fertilized egg, gives rise during embryogenesis to multiple cell types organized in tissue and organs of particular shape, size and function to suit the lifestyle of the whole organism. Recent advances in biology, physics and computer sciences allow to address these fundamental questions through the direct observation of all cells in live developing embryos and with the appropriate spatial and temporal resolution. My thesis focused on the first three days of development of the crustacean model organism Parhyale hawaiensis to understand the cellular basis of ectoderm formation. Time-lapse image datasets of developing Parhyale embryos acquired by fluorescence light-sheet microscopy were first registered and fused computationally. Fluorescently labeled nuclei were segmented and tracked in these 4D volumes (3D+time) with a combination of automated tools and manual curation for the accurate and complete reconstruction of the embryonic cell lineages. These reconstructions have provided insights into the cellular behaviors shaping Parhyale embryos, including the number of constituent cells, the patterns of cell movement and the rules governing the contribution of distinct cell lineages to ectoderm formation. The tools and the knowledge gained from this study have paved the way for systems level analyses of developing embryos in the future.
