Abstract In the modern period, emphasis has turned toward holistic analysis and maximizing the collected information from each sample (sample's "fingerprint"). The term metabolomics refers to the comprehensive study of all metabolites in a given biological sample. Metabolomic analysis typically results in large datasets therefore, and the extraction of meaningful information out of these data sets is a significant part of the workflow. The primary goal of this thesis was to utilize and assess the capabilities of an online tool for the preprocessing and analysis of unprocessed metabolomic data, namely MetaboAnalyst. Additionally, we compared the results of the MetaboAnalyst analysis with those obtained from the analysis using a commercially available software from AGILENT, which has been extensively used in such analyses. The samples processed in this work are quality control (QC) samples and blank samples, which were analyzed using the LC-HRMS method in a large-scale study lasting multiple weeks. In conclusion, the results obtained from the various algorithms within MetaboAnalyst, as well as the analysis conducted in MetaboAnalyst and Agilent software exhibit significant differences. Consequently, the inference can be drawn that the preprocessing of raw data in metabolomic studies is a crucial and integral component of the analysis. Varied choices in this particular aspect of the analysis can lead to entirely different outcomes, thereby influencing dramatically the subsequent statistical analyses.
