Abstract Due to the rapid growth of genetic data and the fact that inferring population relationships from genome data seems challenging, principal component analysis known as PCA is a commonly used method to detect and interpret the genetic structure of populations along with possible associations between them. In this paper we aim to show that using SNP data produced with msprime algorithm , PCA succeeds more often to locate correlation of populations than Fst, t-SNE and a couple of other methods. In addition, the goal of this study was to find under which conditions PCA becomes weak and suggest an alternative method for better recognition of population relationships.
